Such as?
I looked through the headers for off-list replies I've received, and
can't find any headers that even remotely suggest the message is a reply
to a gnupic mailing list message.

If an email client's filters are set up with one rule "put messages with
To: myself into inbox" having precedence over "put messages with
Subject: containing '[gnupic]'" into list folder, one won't have this
problem.
For myself, I do prefer to have all gnupic-related messages going into
the gnupic folder, regardless of their addressing.
