The problem is that gpsim doesn't support the square wave stimulus too 
well... A better approach is to use the 'asynchronous stimulus'. As a 
good example, look at:

regression/digital_stim/digital_stim.stc

There are two stimuli defined in there, one for for pulses and the other 
for a step function.
