I went down this road a few years ago. It is cheap, but as you found out,
the quality of those iron-ons is not meant for thin traces. I found that
anything smaller than 50mil causes problems. You should be able to repair
broken etched 25mil traces with a thin soldering iron, a magnifier and
wire-wrap wire. I ended up making many boards just to get a few good ones.

You can get good prototypes from many circuit board shops but the minimum
final cost is in the range of $60 (shipped to you).

I have used http://apcircuits.com/

Others have suggested:

  http://www.iqcircuits.com/

I also use pcb http://bach.ece.jhu.edu/~haceaton/pcb/ (it is totally free).
